For 2s, imo it depends on what comp you're facing and the comp you're playing yourself. E.g. If you're playing hunter healer vs double melee dps maybe you would prefer a Crane / Monkey as an extra form of CC. Vsing double caster maybe a fox would give you more time to LoS / feign / silence / camo casts on yourself and healer; But vsing double caster a stun may also be beneficial for increased control. Playing with a warrior in 2s I'd probably recommend wolf and get him to go stormbolt (and obviously trap off stormbolts)

For RBGs, what map is it and what is your role on the map? If you're going into a team-fight I'd recommend Fox/Goat. Generally speaking though it is extremely rare a hunter is involved in team-fights and the dismiss pet feature is still useable in RBGs so I wouldn't be running with that unless I am actually engaged in a team-fight. If you're looking to cap off somone generally a crane would be your best bet. Even 1v1s vs rogues / warriors a crane stun on their stun can give you a massive advantage in these fights. It's also good vs destro locks who coil - chaos bolt, mages during deeps etc. I'd recommend crane if node defending as well. In saying that if you're looking for a quick kill on someone 1v1 or in a fight without a raid member that gives crit buff then maybe a wolf would be your best bet.

Sorry wrote this a little quick if you need any clarification gime a hola

Depends on comp. I take Goat vs casters that actually have to cast (locks, eles, spriest etc) and Wolf vs melee cleaves and mages, boomkins, etc. because I play KFC and 5% crit is insane for both warrior and hunter. If your comp doesn't benefit from crit as much take crane.

it applies a longer gcd, taking a wolf vs a mage because it "doesnt cast" would be a huge mistake over taking a goat

Remember you can use a Wolf and retalent it with Cunning talents.  I hadn't played since WotLK so I didn't know that until like 2 weeks ago >.<. I felt very dumb.  Now in 3s I pretty much use Wolf vs melee/Hunter cleaves and Fox vs teams with a caster.

If I'm messing around in 2s I'll also use Crane vs double DPS for the extra CC.

All of my pets are cunning this patch.

I weigh my pets on benefit to risk ratio.

IE: Will my team benefit more from the pet I choose, or will the enemy?
IE: Will the pet I choose disrupt the enemy team more, or my own?

A general rule of thumb I follow is if it's all enemy casters, I'll use a fox or a pet with a casting speed debuff.

If it's a team I'm not worried about my team dying to, I'll use a team buff pet depending on what we are missing, and who will benefit more from it.

Like many others said I use wolf against cleave usually and my goat, Totes, against caster teams. Totes is my goat.

yeah, I wouldn't exactly bitch too much as a hunter when your casts (on the run too mind you) aren't interrupted and your auto attacks FAR outweigh a likewise spam of icelances.
