I was wondering if it was a good idea to use the choker of serrated blades over the S3 neck just for more armor penetration if it was really a good idea? Calculatin all the penetration on all the S3 gear is armor penetration going to really make a big deal?

I have not done much looking into the ignore armor effects. The only information that I can supply you with is that if you're wearing all S3 gear (including honor gear) and you go up to someone else in all S3 gear you are basicly fighting some whos armor value is = to a person wearing S1 gear. Hope this helped answer. If it didn't. well you have some more ideas about how big ignore armor is. ;)

I'm probably going to be using the Choker over the season 3 neck in some situations. With the Choker and full season 3 gear, you gain +693 armor penetration. Combine that with Madness of the Betrayer (which procs a fuckton), and you get almost 1k armor pen. That's a lot.
Personally I'll be going with all the vindicator stuff, bloodlust boorch and the new 80 ap trinket (also 5/5) because of the 35 lost resilience. That'll be 340 resilience I think. Armor penetration is huge, but most of the cloth targets dont have over 3k armor. Usually have sunders in a long fight so that would make more than 400 penetration kind of worthless. /shrug tbh :/

I've admittedly done very little research on the new IA stat and its effects, but from what little I did gather it sounded like S3 gear was going to be given proportionately higher armor, I presume to pressure players to get S3 and provide a very, very noticeable difference when a decked S3 team fights a decked S2 team, which is something that wasn't all that big of a deal this season.
